There are simple solutions, storm the vessels or if too timid or unskilled to minimize losses of troopers/crew...do some underwater demolition and cause a slow sink...they'll have to bail or become suicidal...then plug it from below and retake it.

And in the first place start arming crew...and repel boarders.
